Lots of data duplication after restoring from a disk

I had an issue where my data got deleted permanantly. So I recovered from an offsite backup which was 2 months old. Then I uploaded my phone data which was not yet uploaded. Then I recovered using photorec or whatever as much as I could from the old disk. I used CLI to upload.

However, it shows that there are over a hundred thousand non-duplicates. This is very incorrect.

i ended up deleting everything and restoring the backup I did before this mass upload as I think I have almost everything, but still curious for a response.
