systemd configs in /etc/systemd/system disappear when booting into new deployment (upgrade)

i created a target in /etc/systemd/system which is lost after upgrading. Shouldn't those be persisted across deployemnts? Why do they disappear? I run fedora-iot and there nothing in /etc/ disappears.
