Issue with Slash Command Permissions on Discord

I’m having an issue with my Discord bot regarding slash command permissions.
Currently, Discord allows setting command permissions per server via Server Settings → Integrations → MyBot, but when I deploy my commands, these permissions don’t seem to be saved. Every time I deploy, the permissions reset.
Could you please advise if there’s a proper way to keep command permissions per server when deploying commands?
