Missing folders from external drive?

I just moved to bazzite recently and have an external drive with some files I wanted to carry over from win11 like gamedev assets, documents, fonts, etc. I mounted and opened it, copied my folders into my main storage drive where like the bulk of my games and whatnot are, but then when I restarted my computer a bunch of the folders went missing and im missing a lot of files from the ones I could access.
I went ahead and deleted what I could see (im still worried that a lot of the files might be there and just not be visible) and am now stuck wondering if its something I don't understand about dolphin, about the files themselves, maybe the way that I went about copying and pasting the folders in, etc. Would anyone be able to help guide me through this or have like a reason that I have magically disappearing folders happening when I try to move stuff from my external drive to my ext4 drive on my pc?
