how do I know if I should use wine or proton for GOG games?
I am not sure which option is best for gog games. Does it even matter? What happens if I change my mind and want the game running from wine to proton and Vice versa? What happens if I have the same game from gog and Amazon and I try to install both on my SD card?

Wine-GE unless you know why you need proton
What's "better" is hard to define. Wine-GE works fine for 99% of games
What happens if I change my mind and want the game running from wine to proton and Vice versa?The prefix structure is different between the two, so you'll most likely lose your save data
What happens if I have the same game from gog and Amazon and I try to install both on my SD card?Heroic will let you install both, there's not really any difference between the same game from different stores vs. different games from the same store vs. different games from different stores

Glorious Eggroll (the creator of the wine-GE/proton-GE builds) recommends using Wine-GE outside steam and Proton-GE for steam games
I usually try Wine-GE first by default, then I try either Proton-GE or Wine-Staging if I can't make it work with Wine-GE

Just to understand better, you mean, use proton with steam games from inside steam? Or use proton for games that are steam deck verified (from what heroic says about the game comparability ?)
Is wine better than proton in general as a tool? Just curious since I hear about these two in general for Linux gaming.

I mean use proton for games you play in steam that you own in steam
use wine for other games, unless you find a good reason to use proton instead
proton-ge and wine-ge are wine with patches and other things on top, it's not that one is better than the other, Glorious Eggroll publishes both to be used in different contexts

this gets back to the: Use wine-ge if you are not playing a steam game in steam unless you know why you need to use proton and it doesnt work in wine-ge
with a properly configured system, Wine-GE will basically work for pretty much every game you try
