After I pay the $500 deposit fee and pay the tuition fee, I’ll have to pay again for the courses correct? Do I have to pay for the courses before I start them or am I able to pay after the semester ends?

The $500 deposit goes towards your overall tuition. Subtract 500 from what you would have had to pay originally, that's the amount you will pay going forward.
You pay for your courses before you start them in each semester. Your courses are included in the tuition fee that you pay semesterly.

No the tuition includes the courses. It tells you what you owe exactly in the financial section of your student home when the terms near.
