Also the buttons' hitboxes seem to be a bit above from where they should be.

The hitboxes being slightly above suggests to me that the black bar may be pushing the displayed parts down. It could just be down to the way the launcher is rendered between Windows and under Wine

That’s a system tray icon but of the legacy type. It gets broken out like that Windows tray icons show up that way. A year or two ago, adding them directly to the tray in the upper right broke VRR in GNOME. I don’t know if this is still the case
