DH 2.3.4 thinks that some chunks are empty and shows them as just chunks of a flat world
How to fix this?

That's probably too many chunks to reasonably do a manual force update. You may need to regenerate the LOD, but before doing that, use Minecraft's built-in world optimizer and have Minecraft check on the world for consistency.
