FI can't help with a solution directly, but there's a possibility of getting them back if you undo that subpath command. It's more a hunch so take it with a grain of salt but it may be looking in a different directory than everything is in now. Directories are slightly different than the usual beast for the read-only root. Such as home being mounted within /var in reality in bazzite.
FAgain, just a hunch.
FMight be worth asking if anyone can help you figure out how to undo that path and figure out where they were. Sadly I myself am tied up for right now screaming into the void that is work.
