I had that same issue happen in windows recently and had to use the repair update. I don't think it would affect your bazzite installation. Just a heads up it will restart a lot of times, so if windows isn't your default boot option it might be annoying as you'll have to switch back to windows every time it restarts.
If your boot/efi and /boot where handled automatically instead of manually placed in diferent partitions is very likely that a windows update will break the Linux bootloader
I think mine didn't break since I installed windows first then bazzite, it only goes into grub if I select bazzite (shows up as fedora) in the boot options. If it does break, is there a way to fix it with installation media like a live iso?
You cannot install bazzite first and then windows, the installer will always fuck up your Linux install, and a windows update will eventually break the bootloader, and yes, but it ain't easy, is better to just have separate /boot/efi and /boot partitions for Linux and windows from the beginning
