Legion Go 2 - Controller issue

Dual booted Legion Go 2.
Took me 2 days of troubleshooting to find out that changing my controller binding in Windows (Via Legion Space) impacts my Bazzite install.
I'm assuming Legion Space writes changes to the controller's firmware which is why it impacts Bazzite.
Any workarounds to not have Bazzite install impacted by changes in Windows?
