(my theory)

The switch is just an android phone and the UI creates some overhead and because the Yuzu app doesn't need to translate anything because you're running at native hardware some Yuzu optimizations can make it run better than the base console

I think the switch is also de-facto underclocked, you can remove that via running Linux + Yuzu directly on the switch.
