i have one repo called APBD-FoodListAPBD-FoodList that is hosted on https://foods.apbd.net currently.
i also have a repo for the main site https://apbd.net, which is called apbd.netapbd.net
i think i should move foods.apbd.net to apbd.net/foods, but not sure how to do that without merging the two repos, which i cant do

the reason i cant do so is because there are a bunch of tools directly linked to the github repo APBD-FoodListAPBD-FoodList to update the site via user-made contributions, and i don't need/want to have a github PAT that can access the entire website, too dangerous and also kinda messy

Yeah. If you can't merge the repos then you'd need to have two projects and write a Worker manually to route between them then.

I'm not entirely sure, but I've heard that subdomains are indeed treated semi-seperately for SEO purposes.

cloudflare manages their own physical servers on-site in rented colocation spaces from datacenter providers. so they don't own the datacenters (not too surprising given how many they have), but they do own the hardware

No. Cloudflare will always put the ip they see in the cf-connecting-ipcf-connecting-ip header.
Just make sure your origin only trusts the header's value if the request came from Cloudflare's ips
