.desktop files for flatpaks break on reboot after install

When I do a fresh bazzite install and set up stuff, everything seems to work great! Then, when I reboot, all the flatpak .desktop files seem to dissapear. This persists across re-installs.

The icons for the flatpaks turn into generic file icons, and clicking on them fails to launch anything - I get a plasma desktop notification saying "unknown application folder".

The flatpaks are also not in the launcher menu. I can, however, find the application in bazaar and launch it just fine.

Notably, firefox also launches with a generic wayland icon instead of the fox logo.

Solution
@renner holy crap I think I figured out the source (not the specific cause but the general one).

Its the zsh4humans script. I noticed the second account was fine after a reboot, and I started setting it up like my primary step by step...

When zsh4humans updates the default shell to zsh, it somehow borks KDE. Not sure why. I guess I just won't touch it on this system 😅 https://github.com/romkatv/zsh4humans
