since you installed it as a flatpak you need run

flatpak run org.gnome.meld

flatpak run org.gnome.meld

this can be annoying so you can alias it in your termianl to just meld by doing

alias meld='flatpak run org.gnome.meld'

alias meld='flatpak run org.gnome.meld'
