It's more that technically the Name Servers need to be CloudFlare to be able to Throttling, Proxy capability and other functionality... THE reason to go for CloudFlare.

Cloudflare doesn't proxy email (except for specialized products like Area1 or Email Routing), so it will be entirely up to what/any software you're running on the email server itself.
