I don't think you'd need to disconnect x... At least when I look at my 3.1, I could shim the y rails without disconnect anything.. Just loosen the rail bolts, insert shims, retighten

Instead of lowering A, you can lower the rail in that same spot by putting a shim between the rail and the frame... I've never done it though so not sure how much mileage you'll get going that route... In theory I think it should work..

No, not sanding... The opposite... Using metal shims to make the Y rails more co-planar with each other

If you can't get the frame to move, you could try shimming one of your rails to get the same effect...
Similarly, sometimes just playing with the torque on the rail bolts can help...
That said, you are looking for less than 0.5mm of movement in the frame... You might just need to be a little more persuasive... If you don't want to strike the machine directly, consider using some means of leverage to aid in applying torque where you need it...

Problem with TPU
My extruder had a huge tangle in it just like that while I was running some TPU tests... Happened when I went a bit too cold with the extruder temp... If your TPU isn't flowing easily enough for whatever temp/speed you are running, try slowing down or increasing temps

If the gantry is now so out of square due to belt tensioning that you aren't making contact with your endstop, something else is very wrong - that'd be very out-of-square I think

That plot is actually quite good. It's much more important the peaks line up rather than have exactly the same amplitude. In your case, they line up great as well as having nearly identical amplitude.

Filament is not loading.
is this a new printer? you can remove your hot end so that the filament only passes through the extruder - that way you can get a better idea if it's an extruder issue... if the gears spin, either you don't have enough tension on the extruder to grab the filament, or the filament is getting stuck somewhere along the way
